Star Wars: The Clone Wars is set between the events of Attack of the Clones and Revenge of the Sith, which provides some context as to what has happened in the gap between two movies. One of the parts that the show touches upon is Anakin and Padme's relationship. As everyone knows, it is a forbidden love affair and the pair has tried their best to hide it from everyone. However, it seems like Obi-Wan knew about their relationship more than the fans thought.

The second episode picked back up at the Republic's base and shows Rex insists on leading a mission to find his friend Echo along with Anakin and Hunter; but before they left, Anakin asked Rex for a favor.

Rex was the one who kept watch outside the barracks for Anakin to have a private conversation with Padme. However, Obi-Wan Kenobi suddenly arrived and wanted to talk to Anakin. When asked about his whereabouts, Rex was a bit flustered while responding to the Jedi Master. He then lied about Anakin "spot-checking" his gear, but Kenobi was suspicious that he'd be doing so without the General.

Shortly after, Anakin gets out of the barracks and tossed Rex's helmet back. The pair just passed by Kenobi, but he had something surprising to say to them. "I hope you at least told Padme I said hello," the Jedi Master yelled out.

In the movie, very few people knew about Anakin and Padme's secret marriage. With Obi-Wan calling out Anakin for having regular calls with Padme hints that he is already suspicious of the pair's relationship. By Revenge of the Sith, Obi-Wan has already deduced that Anakin was the father of Padme's children. This only indicates that he was already convinced of how far the two have taken their relationship for him to easily figure it out in Episode III.
