As the show revealed, Omni-Man was actually the big villain in the show. And towards the end of the season, he left the planet while his son was beaten half to death.

Because of what happened in the first season, the relationship between the father-and-son tandem turned sour. But in the second season, Mark is forced to confront him.

In the fourth episode, it was revealed that the Viltrumites would be attacking sooner than expected. So even though Mark wants to punch his father for betraying him, he has no choice but to accept his father again.

Omni-Man tells Mark that he misses him and that he needs help. He also gets introduced to his new baby brother, Oliver Grayson.

Later, Omni-Man tells Mark about the Viltrumites who are hunting him and plan to kill the entire planet. Even though Mark is pretty hesitant about helping his father, he has no chance not to since the Viltrumites start attacking.

Omni-Man sends Mark, Oliver, and his wife, Andressa, to hide while he fights against the Viltrumites. But Mark gets beat down by Thula, Mark hesitates to kill her. This allows her to stab him in the stomach.

Omni-Man steps in to save his son. But before he can do so, Lucan kicks Omni-Man from the back.

As Omni-Man gets knocked down, the Viltrumites take hold of him. They take Omni-Man hostage and bring him back to their planet, where they plan to execute him.

Mark falls in and out of consciousness at this point. He sees his dad being taken away on a stretcher, who tells him "Don't forget the good I did, my deeds, my books. Read my books, Mark."

Mark blacks out again and later wakes up with General Kregg, an eye-patched Viltrumite. He asks did Omni-Man got executed, but he is ordered to listen.

General Kregg tells him that he "survived his first true battle and proven yourself worthy of your Viltrumite heritage." He is then informed that his father will be executed when he returns to Earth.

He is given a mission to prepare the planet for the Viltrumites to take over and can kill some humans to "convince them to capitulate." Otherwise, the Viltrumites will kill millions who are defiant of them.
