As Merlin is a major character in The Seven Deadly Sins, it might come as a surprise that she’s essentially helping the villain now. There is an unexpected reason for this though.

Merlin and Arthur’s Relationship, Explained
Merlin aiding Arthur makes sense in the context of their relationship. After all, while Merlin is infatuated with Meliodas, she also has a special relationship with Arthur.
Instead of being a romantic one though, Merlin and Arthur have a student-teacher relationship, with some even describing it as a mother-son relationship.
This makes sense considering Merlin’s reactions when she thought that Arthur died at one point. Merlin was affected enough by this to the point that she cried for the first time in hundreds of years.
Fittingly, Merlin’s last appearance in The Seven Deadly Sins was in the Cursed by Light anime film alongside Arthur. There, Merlin and Arthur were shown amidst the ruins of Camelot.
Merlin is also shown watching the Sins as they destroy the Supreme Deity, though she soon returns to Arthur’s side.
Since then, it has been believed by many that Merlin has stood by Arthur’s side in the years that followed.

Here's the Reason Merlin Is Helping Arthur in Four Knights of the Apocalypse
This seems to be the case as Merlin is shown alongside Arthur in the Four Knights of the Apocalypse’s Sistana arc.
Because Arthur has become the antagonist, many are wondering why Merlin is helping him in Four Knights of the Apocalypse. Fans are right to question this based on the manga’s Wallnack arc.
It turns out that the Merlin by Arthur’s side is fake. This was shown when Guinevere was brought to Camelot as she revealed that Merlin was a fake.
Thus, the true Merlin’s whereabouts are still unknown as of the manga’s latest chapter. This remains to be one of the series’ biggest mysteries yet.
In the meantime, the Four Knights of the Apocalypse manga continues to get new chapters in Weekly Shonen Magazine. The anime is also getting new episodes every week.
